Paint.NET :: How To Select Area And Transparent Color

A year ago I used Paint.Net for a map. I remember that I could select a freeform area by just clicking several dotted/dashed flickering points around the border so the lines were straight afterwards, when the dots were connected again. After that I could fill this area up with a transparant coulour. Now, off course, I can't seem to find how I did it.

How I can change the status of a certain area to transparent?
I know, I can change the "Transparency Alpha" in the colour box, but on screen is still displayed the color. Worse, I need a transparent area for an RPG Maker, and this program doesn't take said area as transparent besides the setting in Paint.net.

I have a JPG which is a black and white line drawing I want to drop this on a collage where the line drawing shows, but the background must be transparent so other things come through. Essentially, I want to turn the color [ or lack thereof] white to be transparent, and black to be black.

I have PSPx4. If I select an area of the image and try to apply color balance (Adjust|Color balance), the effect gets applied to the entire image, not just the selected area. Is there a way to apply color balance to just a selected region?

I have an image that has a white background. I want to change this background to be transparent.
I can of course select everything around the image and delete it, but the pixels near the edge are a combination of a colour and the background colour. I want to be able to change these to the colour semi transparent (ie remove the background colour portion of the pixel). Is there some easy way to do this?

Today i opened a psd file which 200 layers. Paint.net is very slow then (as all layers are flatten, pdn is missing hierarchical layers), but that is another problem.
I wanted to hide some background layers and "copy merged" a selection.
It took me 10mn to find all the backgrounds layers without this tool.
In photoshop the tool exist as a property of the "move selection" tool. Ie: you must first select the move selection tool, then select "layer" in the properties toolbar.
Any way to get that for v4 ? Will v4 be on github so we can clone and make patches ?

Is there a way to make the color select tool not only select a specific color but related shades as well. I have a graphic that is mainly shades of gray but with black outlines and divisions as well as other colors mixed in. I want to shift all the shades of gray to shades of dark yellow without have to select each shade individually.

I remember being able to select anything on the canvas with my Quick Select tool in CS5.5 Photoshop Extended. Recently, making the switch to CC, the Quick Select tool will show my slection as I drag along the canvas, but once I release the mouse, the selection seems to be reduced to the visible pixels. I was intentionally trying to fill the transparent sections with my effects as well.
Mind you, the magic wand will select transparent pixels just fine, but it also adds unintentional sections which is irritating. I should probably also pint out that I already looked into the "lock transparence" option in the layers, but I did not activate anything of the sort.

I have a complex shape will lots of gaps, nad in those gaps is a layer that is colored orange. Is there a way to designate that all spaces with orange should appear transparent when saving as png?
I cannot just delete the orange because it is convering things from other layers beneath which I cannot simply delete.

While making the background of an image of my son transparent, I realized a couple of days later that I made part of his hand transparent. Is there any way I can make his hand NOT transparent?
I don't believe there is, since the image data is lost, and I had to delete all the layers except for one, to reduce the file size.

I have a self designed logo that looks great on a white background. Problem is when I put the logo over a picture the outside area of the "o" in natco shows behond the red square. I want the outside of the "o" to be flush with the red square so it looks good when I put it over a picture.
