Illustrator :: Why Does One Object Lower Opacity When Saved Out As PDF

I'm having a repeating issue and I can't seem to find a proper answer on how to fix it. When I'm saving out a file in AI, all the objects that I want to show are at 100% opacity and it looks right. When I save out a PDF (High Quality Print - Don't keep editing capabilities) the object is repeatedly somewhat transparent.
Top image is the AI file and the bottom is what the PDF turns out. Lower quality with the PDF image since it's blown up so much.
I am having some trouble with a file in Illustrator CS6. Within a layer, when I add a fill to an object, the fill doesn't block out the object paths beneath. For instance, say I have a square object overlapping a circle object in Layer 1. The square object is above the circle in the layer. When I add a fill to the square, the circle stroke still shows through the square even though the overlapped part should be blocked out by the fill. The square is set to normal visibility, and I have made sure that there are no duplicate paths that would account for what I am seeing. (I.e., it's not a case where there's a second identical circle path that is on top of the square, so that it remains visible in spite of the fill.)
Other details: - I'm mainly working with a white fill, but the problem is the same with fills of any color - When there's a fill color in the circle path as well, the circle's fill color *is* blocked out—just not its stroke. - I have restarted Illustrator and restarted my computer and these have not changed anything. - There are other layers within the same document where the normal layering rules work. - I tried copy/pasting some of the problem objects into a new document, and in the new document, the fill works properly. - If I move the problem objects to another layer, then the fill works as it should. But as I'm dealing with a number of paths, it doesn't make sense to create a layer for each to solve the problem.
I can't tell if it's a matter of working in too large or complex a file.
I have a type object with an opacity mask created in one document. When I copy and paste this object into a new file the text is pasted without the opacity mask attributes. I can separately copy and paste the opacity mask object but then I face a tricky realignment to repeat.
In the animation I am working on, I need an object to instantly go from 100% opacity to 0% opacity. The problem is, even if you use the opacity of the layer as a keyframe, the object will not instanlty vanish, even if it is only on for the timeruler for a quick amount of time.
I need a tool that will drop from 100% opacity to 0% instantly.
I have an animation with an object fading during the rendering animation.Is there a way to see this fade in the working viewports while scrubbing through the timeline?
Using PS CS4 on Windows XP. I have an image on the left with apples showing 4 that are transparent (opacity set to 50%). I am wondering if there is a way to make the apple look transparent, but not transparent to the others so that the apples look more like they do on the right (not going through each other). I understand these are completely solid, but I was wondering if there is a way to make an object look like it's transparent, but not be able to go through another object.
Is there a way to programatically convert CS5 and CS6 illustrator files to lower versions (CS4, CS3 etc) programatically. Are there any third party tools to do it.
I need the x, y origin point to be in the lower left corner. In the past I was able to go into the Adobe Illustrator setting and change some code so when I double clicked in the left corner of the ruler it would switch my origin to lower left. Now there is nothing in the setting folder because this program is on the cloud.
It does it every 4-6 times which is really really often since you brush about 10 times every 3 seconds or so when digital painting especially when shading, lighting, blending, etc with brushing.
Why does it do this? I cant recall when it started doing this but I think it was either when I updated from CS4 to CS6 or maybe it just randomly kicked in. I already updated my drivers and re-installed my tablet.
In AI CS6 can you change your XY Ruler origin to automatically start in the lower left of your document?
I am coming from AI CS4. In AI CS4 when you would open or creat a new document, your X Y origin would alway start on the lower left hand side.
Now when you open a new document in CS 6 the origin starts in the uper right. If I hand drag the ruler down to the lower left, the Y coordinant reads as a negative number.
Is there a setting or preference that I can change so that my gradients with transparency set in them do not change to opacity masks after saving and closing?
I'm having trouble exporting an Illlustrator CS3 file to PDF. I have two layers in the the .ai file that have opacity masks applied. When I save the file as a PDF, the two layers with opacity masks seem to disappear (or they are flattened down to white/100% transparency.) They do not show on screen nor when printing. I've tried opening the saved PDF in Illustrator to investigate, and the layers are still there, but with no opacity mask. Where am I going wrong? I've tried a new file with a simple shape and a simple opacity mask, and it exports fine to PDF. So something is wrong with my file set up, but I can't pinpoint what! I have also tried exporting to various versions of PDF, and nothing works.

how can you make swatches with different opacity? For example, I want to have 6 swatches of one blue, but the difference between each swatch is the opacity (i.e. 10%, 20%....)
I have a Object made in Maya and it was saved as dwg file so i can place some dimensions on the object, it is a compose solid with this i mean that i has a solid inside another solid, how can i edit this? I have to dimension all the views (top, right, front) for both solids.
I use a simple opacity mask on some equally simple (but large) artwork. It slows down the screen rendering so much as to make the file almost unworkable with the preview turned on.
When I try entering a X/Y coordinate or enter the opacity number, when I try to type example 58, I type the 5 first then the 8 but it types it in as 85 putting the text infront
Also, when I type in the coordinates and want to delete the decimal place example, 23.756 to 24, I try clicking in the place and hitting backspace or highlighting the 3.756 and entering 4, it will hurry and highlight everything so when I backspace it delets all or when I enter the 4 it will highlight all and put the 4 so my object flys to another part of the art board.
So, I'm having trouble with CS6 Ai and the artwork link with the Opacity Masks...for instance, I have placed a black-white image that I am using as a "grunge effect" mask over a group within my artwork. The problem I am having is that when I do one of two things (move the artwork itself or copy/paste the artwork into another file) the mask does not remain. I have the little link selected on the opacity mask that says "Link to artwork". I also tried "Expanding" the artwork to no avail. Am I missing a setting or something that would allow me to "finalize" a piece of artwork that has an opacity mask applied so that I can use it elsewhere?
I opened Ai on my office computer and tried an opacity mask and it worked as far as moving the artwork around within the same artboard. But, if I copy and paste the artwork to a new Ai file, the mask does not remain. Is this normal?
I'm trying to change/access the opacity of a text object (Illustrator CC). In the documents, I found that it's represented by a text frame object, but it doesn't have opacity property. Text range and character attributes don't have it either, so I'm wondering: is there any way of accessing/altering the opacity of a text object using Javascript?

I'm trying to apply an opacity mask to multiple layers (which happen to be contained within a Layer Mask). When I make the Opacity Mask, it takes all of the stuff on different layers and compresses them to a single layer (see attached images). I would like to keep the data on their assigned layers for later editing. I've done this before, but I have a feeling I have a setting or pref de-selected somewhere. Could the layer mask be the culprit?
I'm in the process of drawing a site plan which contains buildings, roads and wooded areas. I want to draw roads which go through the wooded areas. I want both the road and the woods to be opaque except where the woods overlaps the road (I want the wood to be partially transparent at the overlap). Example of the effect I want is shown below. I don't get this effect when trying to use blending transparency modes. I'm sure it can be done with the opacity mask but I've tried all sorts of combinations and not managed to get this effect.
